- Rise of the Rebellion: The Rebellion Army launches an assult that pushes the Regular Army forces into the brink of destruction. No one expected this except for the Rebels who came up with these plans. The fault was mostly in the hands of the Regular Army commanding officers, who failed to realize the value of infomation that the Regular Army intelligence division had provided. With superior numbers of troops and weapons, the rebels overwhelmed the Regular Army in all aspects. Seeing their disadvantage to carry out direct attacks against the Rebellion, the Regular Army then decided to carry out numerous special operations and create certain vehicles to accompany their commandos. Not long after, a newly designed tank, code named "Metal Slug", was forced into production. The stockpiling of Metal Slugs continued for two years in preperation for a massive assult against the Rebellion.

- The "First Mission": In a land of continuing strife, illegal arm sales are occurring with disturbing frequency. Subsequent investigations reveal that the distributors of the weapons are not guerrillas but the Government Forces themselves. The distribution center for the weapons turns out to be more massive than estimated, and it is clandestinely manufacturing new weapons which even include the top-secret SV-000 "METAL SLUG" prototype and the commander of the squad protecting this region turns out to be the expert at guerrilla warfare Colonel Hilde Garn, and his aide-de-camp turns out to be the master at hand-to-hand combat Lt. Colonel McBarr, who stood on the front lines himself and struck terror in the hearts of the enemy. This squad is led by Hilde Garn, which is praised as the mightiest in the army, is the force behind the illegal weapon sales, it was feared that this could lead to a coup d'etat. The Intelligence Agency of the Government Forces, taking a particular grave view of the situation, decides to enlist the services of the ultra-elite Special Forces Squad Peregrine Falcons. The "First Mission" as it was named was successfully completed.

- The First Modern War: After years of preparation, General Morden begins his coup d'etat to seize control of the world from its current leaders. With his blitzkrieg of insurgency carried out by his forces and the support of effective sympathizers propping him up throughout the world, the major cities of the world fall into his grip within a mere week after Morden gave the order to attack and lose all capabilities to resist. In the face of the General's revolt, a small band of survivors from the quickly overrun Government Forces begin to form a resistance and struggle to rebuild their troop strength while biding their time till the opportunity to stop Morden arrives. Then, disaster strikes. The secret factory of the resistance shatters into pieces with a deafening blast. An attack by the General's revolutionary forces! They have finally been discovered! This truly lops off the head of the resistance's vanguard force that still lack sufficient military strength, and leaves a number of new, all-purpose METAL SLUG tank prototypes smoldering in the ruins or ready to fall into enemy hands. The two soldiers selected for this mission, Marco and Tarma are sent to pinpoint the General's Revolutionary Force's lead position with a small unit and take it out, The stolen METAL SLUGs were to be returned and kept secret or, if no other options are available, be destroyed. Marco Rossi and Tarma Roving manage to recover several of the Metal Slugs and presumably kill General Modern in a firefight, thus ending the first Modern War.

- The Second Modern War: Activities of Morden's factions were escalating. The influence of Morden's revolutionary army had already been eradicated, but those sympathetic to his condemnation of the rot among the General Forces' leaders and governments worldwide are surprisingly numerous and this has led to an endless series of fitful, small-scale uprisings. Yet recently these have become more organized and calculated. A comprehensive analysis of data from around the world suggested these clearly indicated the existence of some plan for a large-scale operation. And there is only one man capable of planning, executing, and leading such a massive operation. The presumably deceased General Modern. Marco and Tarma are entrusted with a secret mission to thwart the insurgent forces and nip this second coup in the bud. It was predicted to be nasty business to wage this series of preemptive attacks on insurgent operations with a small squad of elite troops and crush all opposition. Naturally the highest secrecy was required. Even their bosses were not informed of the full mission so as not to let any information leak out to Morden's forces. More important, this was to stay secret to prevent people who still now trembled with fear at the mere mention of Morden's name from falling into wholesale panic and the mission was carried out jointly with the Intelligence Agency's Special Ops Squad S.P.A.R.R.O.W.S who had selected Fio Germi and Eri Kasamoto. When the group infiltrated the Rebel's main base they found that Morden was indeed still alive and that he had formed an alliance with the alien race known as the Mars People. The Mars People betray the Rebellion and attempt an invasion of Earth. The Mars People are defeated by an alliance between the PF squad, S.P.A.R.R.O.W.S and the Rebellion.

- White Baby Crisis: Fear of cyber terrorism plunged the world into panic. A warning of the outbreak and effects of the computer virus "White Baby" made to override the main military systems of countries around the world appears on the Internet, given this statement, the quickly convened Conference on International Cyber Terror Countermeasures resolved to annihilate the terror syndicate "Amadeus," increase the security of the world's military systems, and to fortify defenses of military installations…. Not only does that involve a battle over the net, the body also moves that the Special Forces Squad Peregrine Falcons (PF) be deployed to wipe out "Amadeus. According to the most reliable reports among all of the intelligence provided from countries around the world, "Amadeus" was about to attack communication installations within a certain country in a few hours. Tarma and Eri were dispatched on a mission to protect researchers developing a "vaccine" for the "White Baby" computer virus. In the meantime, four others―Marco, Fio, and the new recruits Trevor and Nadia― were deployed to execute a mission that will annihilate "Amadeus". A satellite picture sent prior to the sortie showed a number of figures believed to be members of "Amadeus." The face of one of the figures shocked everyone present, the face of General Morden. The Amadeus main base was attacked by the Regular forces who discover that Modern is not the leader of the syndicate but is one of many robot duplicates. The true leader is an unnamed Mad Scientist who engages the unit in battle via giant machines, after the group destroys these machines the Amadeus base is destroyed by the explosion created from the machines destruction. The Mad Scientist was not found and presumed K.I.A, after which the white baby crisis ended.
- Ptolemaic War: The laboratory developing the next generation of METAL SLUGs came under attack and a data disk containing METAL SLUG secrets was seized. Marco and Tarma were ordered to retrieve the disc and rush to track it down. Meanwhile, Eri and Fio, who were investigating the paramilitary organization Ptolemaic Army that is raiding historical ruins, succeed in tracking it down at an ancient ruin known as the "Corridor of Fire". They stormed the site and attempt to overtake them, but they are repulsed by the natives and giant METAL SLUGs. This incident makes it clear that the enemy behind the pilfering of METAL SLUG secrets is the Ptolemaic Army. The Government Forces decide to carry out a second assault on the "Corridor of Flame" using an elite force of PF Squad and S.P.A.R.R.O.W.S. members to retrieve the secrets and destroy the paramilitary organization. Matters are made complicated during the second raid on the Corridor of Fire as a mystic mask is uncovered and found by one of the natives, the mask grants demonic powers to the native who seizes control over the Ptolemaic Army and grants this power to several others. As the PF/S.P.A.R.R.O.W.S. group repels invasion from the Ptolemaic Army they manage to confront the leader and eliminate him but by this time the demon known as Scyther has entered the mortal plane. The group manages to banish Scyther back into the beyond after a fierce battle and thus the Ptolemaic War ended.
